This thread is for people are new the series and want some extended information about the characters, factions, etc. This isn't exactly necessary to read, but if you want a full understanding of everything, then I'd recommend giving this a look. So, let's get straight to the point, shall we?

Light's dream to see a world where robots and humans could coexist in peace was still nowhere in achievement, so he felt as though X would be the savior this world needs; this world's champion. However, his age was getting to him in X's final stages of development. But there was one problem that he knew that he wouldn't be around for to fix. X's mind was currently unstable and needed to undergo extended maintenance so he wouldn't harm anyone. So to insure that X was ready to continue Light's dream correctly, he sealed X away in a capsule of his lab and placed a warning on it giving detailed information on his purpose and that he should not be awakened for 30 years prior to the time he sealed it. During this 30 year sleep, X underwent maintenance to stabilize his mind without Light's presence.
After this 30 year sleep, X was awakened by Dr. Cain, a human scientist also having similar goals that Light shared. No one outside of the game itself knows the fate of Dr. Cain after the events of Mega Man X3, as he was never shown again. But it was thanks to Cain's study on robotics and having X as raw material to create "Reploids", this generation's robots.
Reploids, the new Generation:
After the discovery of X in 21XX, Dr. Cain completed his studies and began to create Reploids based off of X's design with Sigma being the first combat Reploid. X could not be directly copied perfectly, as Dr. Light was too much of a genius even for these futuristic minds. Since X isn't a Reploid, people often call him "ancient". He also possessed this 'limitless potential' that Dr. Light mentions. X can grow infinitely and it was impossible for Cain and other scientists to learn how to create Reploids who would constantly grow all by themselves without aid. After many Reploids were created, malfunctions started to occur and they began defying the laws of robotics...and the first law was to never harm humans. It wasn't until then that these outbreaks became common and they were dubbed Mavericks for their uncontrollable behavior. Once this got out of hand, they created combat Reploids who could "retire" these Mavericks, eventually creating the Maverick Hunter organization, with Sigma being it's first leader. It was then that X joined shortly after, believing this would help bring the peaceful dream of humans and Reploids coexisting with each other that had been programed into his mind without his consent.

It was then that Sigma was deployed to find and destroy Zero. However, the fight turned brutal when the Hunter Sigma encountered the Maverick Zero. Sigma barely escaped with his life after defeating Zero and was unknowingly "infected" by what was known as the Zero Virus after punching Zero's crystal on his forehead, as the virus transferred from Zero to Sigma, now making it the Sigma Virus.
The Hunters however didn't know this information when Sigma suddenly went Maverick. It was then that they realized a "virus" was going around and dubbed it the Maverick Virus. So now in this setting, Reploids that go Maverick are caused by natural programming errors or malfunctions in the electronic brain. Or the creators could program it into them manually if they are really that down right evil.

But during Sigma's fifth struggle (Mega Man X5), he caused the space colony, Eurasia, to come crashing down to the Earth and causing massive damage. With so many lives lost, both human and Reploid, the hunters had no choice but to disband all numbered units and all remaining soldiers no longer belong to individual combat factions. They all were now part of one big team to join together and fight more efficiently. However, they've never recovered their original numbers.
It was then that the hunters began to spread their establishments in places other than Abel City, such as the lone island in the east, Giga City, where the mobile Far East HQ originally resides. Hunters began to be built and deployed to other regions of Asia as well, such as Japan's Hunters. The Maverick Hunters like to rank their soldiers based on their combat skills and Class S is the highest attainable rank a hunter could achieve. So far, there are only three: X and Zero, the ancient robots of mystery, and Axl, a prototype New Generation Reploid.
New Generation Reploids and Copy Chips:
Sometime after Sigma's sixth return, it was time to take the next step in evolution for Reploids. Axl, the first and only prototype new Reploid was created to test out what is called the Copy Chip, a small chip within the Reploid which allows them to shape-shift into Reploids of their choice and gain their abilities only if they take their DNA. Mostly for battle purposes. However, Axl had no idea of his power and used it without any sense of direction and joined Red Alert, a group of underground Reploids whose goal was to do the jobs that the hunters failed to do, but their actions were considered Maverick and Axl was taken in by Zero after finding him on the highway. After the conflict with Red Alert was done and it was discovered that Sigma was really behind Red Alert's recent activities, Axl was taken in after helping X and Zero fight. They even ranked him high because of his combat abilities.
But then New Generation Reploids became within full production and that's when the incident with the New Generation Reploid Lumine, the director of the Jakob project occurred when New Generations were copying Sigma and caused all kinds of chaos. But little did everyone know was that the Zero Virus, which now transformed to Sigma's own virus, was eating away at his programming and began throwing ideas of Reploid evolution into his mind. When he betrayed X and Zero in the missile base, he described his master plan to start a rebellion with others who joined him (or rather, he infected) and to break free from their human masters.
Sigma's views were dangerous, as he saw humans as the Reploids' reason for not being able to evolve. He believed as superior beings in both might and intelligence, Reploids no longer needed humans. But Sigmas's plan was to eradicate them as well. While one could argue that they didn't need humans anymore, it was no reason to try and kill them. So it was then that the hunters went to war with Sigma time and time again and this marked the beginning of the Maverick Wars. However, it is told that the final defeat of Sigma was the true end of this horrid war that lasted seemingly forever.
Sigma was tenacious though. The real Sigma is presumed dead after losing his first battle against the vengeful X, who lost Zero in a fight against former Class A Maverick Hunter Vile, who turned Maverick. But his dark ambition lived on through the Sigma Virus, which still lived on while it's original host died. It was then that when the virus corrupted a compatible body that Sigma was reborn again. While it was never the original Sigma reappearing all the time, his dark ambition and memories always remained with the virus itself. Everyone thought it was the real Sigma every time because his memories were so vivid. The hunters still do not know this to this very day.
